Mybe the following is the quickest way to do that:
1) Duplicate your 2x2 graph window (Right-click the title bar, and choose "Duplicate" flyout.)
2) In one graph, delete two layers at bottom (select a layer frame - yellow axes and blue edges, then press DELETE key); In other graph, delete upper two layers.
3) Double-click a plot in one graph to show Plot Details dialog. Select Layer1 in the left panel, choose Size/Speed tab, and change the "Top" value to change the top margin. Press Apply button to see if it is okay.
In recent 8.x versions, there is also "Layer Management" tool to arrange layers in more various ways.
