I am new to origin and have three data sets with the same x-limits but different x points (ie- varying dx).
I want to take the average of two of them then subtract it from the third.
I know to subtract I can use Analysis>Data Manipulation
However I am unsure how to average the curves (not sure where to find that function) and then subtract the new curve created from the baseline (3rd curve)

You should be able average the first 2 curves with Analysis > Mathematics > Average Multiple Curves. As a side note, the default output setting for Average Multiple Curves is to place the averaged data in a new worksheet, if you want it in the existing worksheet you can select "[<input>]<input>" if you click on the black arrow button next to Output.
Like you said, you can then use Analysis > Data Manipulation > Subtract Reference Data to subtract the averaged data from your 3rd data set. In this dialog the Reference Data will be subtracted from Input1. The default Output setting for this dialog may overwrite some of your existing data, so to prevent this you can select "<new>: New XY" once you click on the black arrow button next to Output.
