So I have a couple of questions.
1) When I do multiple function plots, they each create new graphs. Is is possible to graph different function plots (in my case with this example is planes but its not limited to plane) on the same graph - using different colours?
2) Also can the 3D render of each function plot be made semi-transparent so it clear when they intersect?
3) Can I change the x,y,z axis orientation - not rotation - but so that y is vertical, x is horizontal and z is depth?

I am not sure which version of Origin you are using. My answer is based on the latest released version of Origin, Origin 2015.
1) If there is a graph is active, you can choose add the function plot to active graph in the function plot dialog as image below
2) Sure, you can set transparency in the Surface tab of the Plot Details dialog. Please look at the tutorial below for more details

3) There is no menu or command to change the graph orientation at once. But I think you can use Plot Setup to quickly reset your data to change the orientation with steps as below i. When a graph is active, choose menu "Graph: Plot Setup" ii. Change the data for XYZ as you want and click the Replace button as in image below
