I have 2 columns, X-longitude, Y-latitude (1000 lines). I need a scatter plot and colored by their density. So if they are closer, the color should be darker. What I'm doing, is I create a matrix from 2d frequency counts/Binning, create the matrix with 1 degree binning then plot as surface 3D Surface. This is ok, but not too satisfying for me. What I would like, is to assign a color to every long/lat (every line) corresponding to their density. So basically, from 2 columns I would like to have a 3rd column, which will represent the color corresponding to their distance between them...
I can give some graphs as example if needed.

Origin has a build in template to plot density for XY column. The density calculation is based on kernel density estimation. This feature is added since Origin 2015, and please take a look at this example here for how to plot: http://www.originlab.com/doc/Origin-Help/Create-2D-Kernel-Density
Is this what you are trying to plot? If not, just paste some example here, and we can check how to graph in Origin.
