This is a known issue which has been fixed in our newest version, Origin 2019b. In Origin 2019b, the Column/Bar/Box Gap Acroos Layers has been kept being checked during merging the graphs.

In our Origin 2018, this option is in the Miscellaneous tab instead, but fails to be kept during merging.
