Is it possible in origin to set decimal places to 3 for several workbooks at once? If so, how to do it?

No, there is not.
You can either set the display for a single Column, by Column Properties dialog.
Or set the number of display decimals for the entire workspace, by menu Preferences: Options dialog, Numeric Format tab.
