This can easily be done. Just create a contour plot as normal (with a matrix window active select Plot3d:Contour Color Fill) and then activate the Y column of your line segment or polygon dataset, activate the contour plot, and then select Graph:Add Plot to Layer:Line. For the polygon dataset you can enable any desired pattern fill (including none) in the Plot Details dialog box. The X and Y axis scales should have a Manual rescale (set this on the Scale tab in the Axis dialog box) before adding the line plots so that Origin does not rescale the contour plot.
