Dear colleagues,

I hope my message finds you all well.

Look, I am a beginner with PCA not an expert and I have a problem with the plot. I use the Principal component analysis for spectra add-on and I choose the the complete set of spectra data (Y-axes of the hundreds of spectra I obtained from the samples), and then select the frequency/wavelength (X-axes), and then set the the group info to be comments.


After setting all the parameters to what I want, I finally have a problem with the score plot in which all the point are black in color. The only different colors are the confidence ellipse. I need the points related to a specific group to all have a certain color (red for example) different from the other group (black for example). I tried everything but nothing worked with me.



I am seeking your kind help with problem.

N.B. I have no group column, categories or any of these options. As I told you, I am a beginner.

Hi,

Can you double click on the data points on the graph, check if the symbol Color index to certain column? Then go find the column in the result sheet, see if it has two categories.

Good morning James,

Thanks a lot for having the time to review my inquiry and trying to help.

I followed your instructions and in the plot data I did find the column and I think it has two categories as you can seen in the attached screenshot. From row 1 to 326 it is called group 1, then from row 326 to 605 it is called group 2. Where can I go from this point?

Hi,

Then it looks like coloring issue. Can you check the color list that you used for the symbols? From the legend, both Control and Diseased are colored as black.
